If we use a FP for ToT and use the chicken exit at the end will we miss the whole "theme" of the ride?

No, not a bit.

The FP only shunts guests through the OUTSIDE sidewalk of the attraction building.
(And, you can see everything (such as it is) outside as you pass.)
Once guests reach the door into the hotel, everyone waits in the same "thematic queue."
