When you check in on the 24 hour mark, if you have a layover, does it check you in for both legs? How does that work?

The PP covered the first question pretty simply. The second one, well it was pretty obvious that a computer does it. As for specifics, you are checked in for the entire flight, including layovers/stopovers. This can result in those boarding at the connecting city to get higher boarding numbers if that is their first flight/leg because those with earlier flights connecting are automatically checked in for the connection.
 
We just did that. As mentioned, you will be checked in for both legs of your flight when you check in for the flight. You each get two boarding passes, one for each leg.

We checked in at the 24 hr mark and got A26 & A27 for the first leg (MSP-STL) and A47 & A48 for the second (STL-MCO). Second leg was entirely sold out. Even though every seat was taken, the boarding went quickly and everyone found a place to store his/her carry on luggage.
