If we purchase a Sorcerers Pass, but are there during blackout dates, can we purchase a 2 day ticket as well to cover those days and will we have any hassles using our bands in the parks with both of these on it?

You can purchase regular tickets and link them to your bands for the days not covered by the pass. I don't see why you'd have any hassle.

I agree that should not be a problem, and in fact might be your only option if you're doing the parks during blackout. Your MDE account should recognize the AP is blacked out and will then use the 2-day ticket to get you entry. If it would make you more comfortable, you could stop by Guest Services at any of the theme parks or DS and they can verify the priority of your 2-day ticket - but it should work automatically for you.

It won’t be an issue. What you may have to do is go to GR and make sure the tickets is chosen to use first on those days over Your AP

The key according to GR is that the park reservation be linked to your ticket. Also, day passes are now date specific. So, if you are trying to make park reservations on a day which the AP is blacked out, the AP is no good so there won't be any conflict and the park reservation will link to the other ticket as long as the ticket is good for that date. The only problem comes up when you try to make a park reservation on the day were both the day ticket and AP are valid. We had a situation where we had a 1 day ticket and made the park reservation before buying the AP so it required some straightening out to move the reservation to the AP and transfer the day ticket to another person/date.
