Would it be cheaper to rent a car for a few days to drive from Anaheim to SD and back or to take Amtrak. Do most of the hotels in SD offer shuttle service of some kind to SW and the Zoo?
 
I don't know if it would be cheaper, but it would certainly be much more convenient to have a rental car. The last time I took Amtrak to San Diego, I spent as much time waiting for a late train as I did actually traveling on the train. The drive is only an hour or so, and I can't imagine you'd save that much taking the train.
 
Bus tour

I believe this is the one we used - it was "OK". My major problem with it was that in reality we only had about 4 hours or so in the park .The Zoo is huge. It is also nice to go next door to Balboa Park to the museums as well. I am not sure when you are going, but during the summer I think they will have the Zoo open at night.

I would go for the car for a day myself. I found it easy to negotiate my way around the first time I got there .
 
You could take taxi or the Old Town Trolly Tour (which is a trip! and gives you lots of local folk lore and an overview of Balboa Park). The hotels can arrange for car service as well. But since you are in Anaheim rent the car.

Leave a day for the Zoo and if you have time you could spend two days at the Wild Animal Park. Balboa Park is another day - easy.

There are combination passes that you will want to consider to save on admission.

i would suggest renting a car--the train does not end up near the attractions you want to visit so you might end up renting something anyway!
