We're staying at The Dana Hotel, Mission Bay. It's walking distance from Sea World. Moderately priced.

If you are staying for more than 2 nights, getawaytoday dot com has some good deals. 4 night package at Bahia Resort is $444 and it includes SeaWorld tickets for 2. Bahia came recommended to us by our friends in SD. There is also a multiple night package for Dana on Mission Bay that the other poster recommended. 4 nights for $499 and includes SeaWrld Tix and breakfast.
