Like if I go to upload JPG to smugmug.com, it can't see my pictures because they are now in ACDSEE format. ;(
When I click a photo, it automatically (both RAW and JPG) opens in ACDSEE. I have tried to change the program association and it always opens notepad with garblygook (code).

Changed the extension, or changed the associated program? (The latter being that the filename is the name, but double-clicking it opens a different program than you expect, and usually the icon for that extension has changed.)
Some programs will monitor for changes in how extensions are associated and grab them back if they have a chance. This is most common with media players, all of whom want to make sure that you load them and not the others. Some leave small "stub" programs running in the background to monitor these settings. Possibly ACDSee is doing this?
Try giving Irfanview a shot, it's very responsible about grabbing extensions (it clearly tells you and makes sure that you're OK with it) and doesn't grab them back if something else changes them, unless you again tell it to.
