So if we are scheduled to board the ME back to the airport around 3 can we still check in and get our boarding passes at check out time around 11am?

Yes. You can do so anytime they're open (checked bags need to be complete 3 hours before your outgoing flight). I'm wondering if they didn't have a lot of "business" between 12-1. I would assume most with a late flight are taking advantage of a park day and checking their bags early.
