I guess they figure you're going to use the DCL FP first, and fast. Then you can pull additional ones.

Yeah but strategically what you need to do is save those FP+ for the three big attractions with the longest lines, then fill in the rest with what you can get in the parks. That would allow the greatest experience from the WDW excursion. And I would think they'd (DCL) want that. Otherwise it's not much of a selling point for the cruise.
 
If you have an AP, then you could start the day off with that entrance media and use FPs you have booked on line. Then, as you say, go to another park, or even just leave and re-enter the same park to use the DCL-provided FPs. The only thing I can think of is whether your name/fingerprint is associated with the DCL tickets. If it is, then the system might know you've entered the parks twice in one day using different entrance media. That would be the way they could stop you from doubling up.

The question is whether they'd really care. There are a limited number of AP holders on any given cruise with a WDW excursion and those cruises are only a few a year. Given the numbers of people that go through the parks on any given day, your extra 3 FPs probably aren't worth specially coding the system. But that's just my opinion, not based on any knowledge.
