Does anyone know if I get an E Ticket from undercover tourist if I will be able to link it to the my disney app for my trip in June? I pick my fastpasses on Tuesday. I have my code for the annual passes I got but need some non AP tickets as well

Yes. Just link the ticket confirmation numbers to the correct profiles in your MDE account.
