Question about room only reservation

I had a room only reservation last trip and paid it off before arrival on credit card. At the hotel the receipt looked like they charged nightly against my card, not double paying but I still can't figure out what or how they were billing.
I need to switch my package to room only for a discount and want to pay ahead again.
How do they bill for room only, I'm still confused.

For room only, you are charged a deposit equal to 1 night's room rate + tax, with the balance due at check in. You can pay the balance off at any time if you choose to or wait until check in. Also, just wanted to let you know that if the room you already have booked with the package is available under the room discount promo, you can have that applied to your existing reservation (with the discount being applied to the room portion only). Otherwise, the package would need to be cancelled/refunded and the room only booked, requiring a new deposit as money paid toward one cannot be applied to the other. HTH .
