We had similar problems when the gate CM scanned only three of our 4 passes. I spent a lot of time tracking down a CM, waiting while they went to get a 2nd CM, then running back to the gate to get it 'fixed', which is to say I got a single-use FP and the darn pass STILL wasn't working after that. On our 2nd or 3rd attempt at FPs a CM noticed my problem and gave me the temporary FP card for scanning for the remainder of the day. THANK YOU!
Fortunately all was well the rest of our stay, as I made sure all 4 APs were scanned properly. It is very frustrating, especially when you've gone to the effort to drag your reluctant family out of bed early with the promise of many, many rides, and then something like this happens.
I say go ahead and write a letter to Disney; hopefully they'll remind their staff to make sure they scan passes appropriately, and make sure ALL ride CMs understand about the temporary FP cards to get you through the day.
PS. Of course some things are just not in anyone's control. DH and DS7 really had their hearts set on riding Nemo on our last trip. I finally persuaded them to get to the gate for EE, as I thought it was the only chance. We were near the front of our line, and near the front of the rope, then made a brisk walk to Nemo. Alas, the ride was down for half the day. DH and DS7 waited in line for a couple hours, then gave up. Yeah, they were disappointed, but now we've got something else on our MUST DO list for next time.
