My favorite pretzel in WDW is at the bakery in Norway at EPCOT. It's a sweet pretzel with almonds. (Kringla Sweet Pretzel $3.79) It's a must 3 or 4 times during a trip.
There used to be a stand right in front of the Pinocchio restaurant...they had cinny pretzels and plain salted..did not notice it on my last trip (April 07) but we have always seen it before
I also enjoyed the sweet cream cheese pretzel from the Lunching Pad. On our last day (left after lunch), I had snack credits left, no QS. I got this pretzel, then walked over to Aloha Isle for a Dole Float, perfect treats for my way out!

There are quite a few pretzel carts throughout the parks, at least one in every land.
Just so you know, they close exactly when the park closes (sometimes sooner)! I have never seen one open during EMH..... we were looking around MK for about 45 mins to find one and NOPE! We noticed some of them closing 10 minutes before it "closed." Just though I'd pass that tid-bit of info along!
Enjoy!
Don't forget about Wetzel's Pretzels in Downtown Disney - they have locations on both the West and Marketplace sides. Now THOSE are amazing pretzels! We shared a cinnamon sugar one after Cirque and it was so good. Plus the one on the West Side is in the same building as Haagen Daz!!
