Paying for Port Excursions

I booked through a TA. Cruise and gratuities are all paid for along with money in my ship board account. My question is, how do the excursions get paid for? Do they come out of my on board account or do I pay for them when I book them? (I will be using Disney gift cards)

From the ship board account. You do not pay in advance, ( unless a couple of high value signature ones. )

As the previous posted mentioned you do not pay in advance for port adventures or special dining at Palo/Remy. So when the window is open for you to check-in/book your port adventures on the DCL website you select the port adventures you want or what is available. Since you will be using Disney gift cards I would suggest that once you board the ship you go to the main desk to have the value of the gift cards applied to your account. The monies will be deducted from your ship board account for your port adventures and anything else you charge to your KTTW card.
