Do you want to beach day, or something else? Both the Hilton colonial and the Melia offer day passes to the resorts, where you can enjoy their beach area. You might also take a look at an excursion to Atlantis or Blue Lagoon. Both of these can include animal encounters. Ardastra Gardens is a nice little zoo with a flamingo parade and an enclosure where you can feed lorikeets. Your three-year-old might be a little too young, but I would guess your eight-year-old would love the chocolate tour at Graycliff hotel.

Yes. They advised their citizen to exercise caution when traveling to the US. This is just like the US State Department has been issuing statements that Americans should be cautious when traveling to the Bahamas. That notice from the state department will also be posted in the day's Navigators.
This most recent notice from the Bahamian government had nothing to do with people traveling to the Bahamas.
OP, we typically choose to stay on the ship that day as things like pools and the AquaDuck are less crowded. Depending on the length of your cruise, you will need the extra time to just enjoy the ship and all it has to offer, so don't feel like you HAVE to get off if you can't find something that interests you.
Yes, that is what I stated as well. However, Canada has issued its warning to travelers TO the Bahamas not too long ago. If there are already problems, they will only be worse though.

Thank you all for the input we just wondered if the expense was worth it getting off the ship- 3 days is all we have so not sure if an extra $700 give or take will make a difference to our girls or not

For a 3 day, I would definitely say stay on the ship. The kids clubs will have fun activities, the water features will be available, there are movies.... Lots to do. I did not find there were really any characters during the day, but still, I think the kids would get more out of additional ship time since the trip is so short.

First cruise-- mostly stay on the ship. But it can be fun to just get off, take a photo in front of the bahamas sign, and walk through the straw market or down their main street for an hour. Some people feel uncomfortable in nassau but we enjoy it. You can always get right off and turn around and get right back on if you are uncomfortable. But I would definitely not spend an extra $700 or even $200 if it's a three night and your first cruise.
So I just finished an online chat with an Atlantis employee and had questions about booking for next Christmas. I had made a mention about how far ahead I'd need to book as I see that a couple of the towers are not available at this point for this Christmas. She had said that beginning this August they are closing the Coral Towers (second tier) for an undisclosed amount of time for a multi-million dollar renovation. Not sure if this will affect those traveling to Atlantis in the near future but I'd be interested to hear what is all going on for those that visit!
We are planning to stay at the Royal Towers but if the Coral is being upgraded we might save some of our points and stay at the Coral Towers instead!
