I am coming from Canada, and MCO will be my first stop in the US, so I know we go through customs, then we collect our own baggage. In everything I have read about Magical Express, we pass our bags back to someone for ME to collect, will it be clearly marked where we bring our bags? Or are we better off just keeping them with us?

You can put the yellow tags on your bags just before you leave home, if you wish.
Somewhere (rarely but possibly in two places) you will clear customs. After you do so you or a ticket agent or a customs agent will take the bags to check in again.
Most Canadians clear customs at their home airport. Sometimes clearing customs is done at a connection point in which case the procedure is the same whether in Toronto or Atlanta or other city.
If you clear or re-clear customs in Orlando, you would put the bags on the conveyor belt on the other side of the customs station if you want Magical Express to deliver the bags. Except for the choice of claiming your bags for good there, clearing customs in Orlando works the same as in any other connecting city.
After 10 PM everyone must claim bags at the Orlando carousels except for non-US DME guests who were able to hand carry them out of the customs station.
