We are going to Whispering Canyon & Cape May Cafe.
What is the best way to get to these locations?

where will you be traveling from?

That makes all the difference in how you get there.

Actually, that's what we are trying to determine. If we knew we
were going to WCC later that night, what would be the best park
to be in to get to that location? I really don' know where the
Wilderness Lodge is. Same for Yacht & Beach Club. I think it's
near the Boardwalk but not exactly sure. I would just plan on
being in the most conveinent park, location wise.

As a general rule, take transportation from your resort to the nearest park (MK for Whispering Canyon, Epcot or MGM for Cape May) Then use transportation from that park to the resort. For Whispering Canyon you can take the boat from MK. You can take a boat to Beach Club from MGM or Epcot, but it leaves from the back of Epcot so you would need to walk thru the park (yuk).

Alternatively, you can go to downtown disney and take a bus to any resort. If you have a car, you can park free at any WDW resort.

If you are at the Magic Kingdom you can just take one of the water launches over to the Wilderness Lodge to get to WCC. The MK is the only theme park that is relatively "close" to the Wilderness Lodge.

Cape May Cafe is located in the Beach Club, which is across the lake from the Boardwalk. If you are in Epcot you can just walk out of the back entrance at the International Gateway and walk there in about 10 minutes. If you are at MGM you can hop on one of the boats and take it to the Beach & Yacht Club dock.

Of course, as someone else already stated if you are at Downtown Disney you can just hop on the bus for the resort you want to go to. Just be sure to give yourself plenty of extra time to get to where you need to be.
