I was looking for a list of stores in Disneyland but everything I find on the internet doesn't seem to list every store.

Can anyone help?

In the park? In the resort area as a whole? Just go to the Disneyland Site, iirc, there is an "activity filter" you can run that lists them all.

Are the following still on Main Street?

Disney Clothiers, Ltd.
Main Street Magic Shop
New Century Jewelry
Fortuosity Shop
Newsstand
Penny Arcade

None of them are mentioned on the website.

Yes, all of the ones you've listed are on or near Main Street. Some are part of larger shopping complexes (e.g., the New Century Jewelry and the Fortuosity Shop are part of the Emporium Complex, the Penny Arcade is part of the Candy Palace), while others are standalone locations. The Newsstand is the only one that is not on Main Street proper; it's the little shop right by the ticket gates.
