DH and I have flown numerous times with our kids. Starting when they were 3,3, and 1. Now they are 4,4, and 2 (almost 5,5, and 3, lol). 
For Disney we go on the Magical Express (which won't let you use carseats) so we fly with CARES harnesses for the kids. For non-Disney trips we take three car seats on the plane with us (sorry, safety first).
We prefer to fly out of a smaller airport, it makes security easier, but we have flown into and out of Orlando, San Diego, Atlanta, and Denver.
We use curbside / Skycap for the bags where available so we don't have to drag them inside.
We put the car seats on carriers (we have EZ Baby Go or something like that, similar to a luggage cart) and the kids can wheel their own if they absolutely have to, or DH and I can pull / push them like a stroller. We also have put them in their strollers, gate checked the strollers and used the car seats.
We have gone with each kid carrying a small backpack or with me carrying one carry-on with wheels that has everything we need for the plane (multiple games, coloring books, small toys, LeapPads, etc.).
The kids can keep their shoes on. The older ones walk through security on their own, the littlest has been small enough on some trips DH could carry him through.
I guess the basics is realize that it might be a little stressful but it can be done. It also helps to have your children understand that they have to be as helpful as their age allows. My kids are little, but they know they may have to push their car seat at the airport if Mommy and Daddy have full hands.
