If you pay cash for the cruise can you use your points for the WDW stay?

Sure! We did this last December. Paid cash for a night at AKL, then 4 night cruise on cash, and 4 nights at BWV on points.

Absolutely. Usage of DVC points for DVC reservations has absolutely no relationship with any 'cash' reservations you may make for anything else, be it a cruise, other WDW hotel, or a Holiday Inn somewhere.

We took an extended vacation last Dec/Jan. Stayed at DVC WDW on points, with relatives for Christmas, back to DVC using points for New Year's stay, then a cash cruise the 2nd week of Jan, then back to DVC on points again, and ending up at HH (using points) while enroute home.

Personally, I'd do the cash cruise through a travel agent after finding one with a discount on the cruise I wanted. I don't believe you can book the cruise through MS, you'd have to do it through DCL. I know I got a much better price on my cruise going through a travel agent than I would have had I booked the cruise online with DCL directly.
