I NEVER add a rental car to my Maine EZPass and have never had a problem with it. Honestly, I think it's just an "issue" to deal with; if your pass reads a plate, you'll be charged whether or not the plate is on your account, is my guess. According to autoslash.com:

If you add the rental plate, make sure to take the plate OFF your EZPass account while you are waiting to board your flight, just to make sure there isn't a charge from the next family that rents that car. I have heard this can be an issue, although I don't know anyone to whom it's happened.
Maine offers replacement shielding bags and velcro strips for free. I always put my EZ pass in the bag when I travel, and take the windshield part of the velcro strip with me. I have found you can reuse the windshield part multiple times, so I can stick my EZ pass on the windshield of the rental car, right where I'd put it in my regular car. I just peel off the velcro part and take the whole thing home when returning the car.
