Yes. They are owned by two different management companies. Their policies may be different. When we went, for a CS credit, you could get creme brulee for dessert at the Marketplace location but not at the Cafe Express location. Most everything else was the same...
They no longer have the same menu. The West Side is more limited now than Marketplace, although both menus were cut recently. Also, West Side is smaller and has no indoor seating except for at one small counter.
Like a PP said, WPE Marketplace recently cut their menu due to a decreased reimbursement amount from Disney for the dining plan. No more focaccia and pocket sandwiches. Here is the new Marketplace menu that we got on June 7:
Depending on where you are...don't forget about the water taxis... We love DQ and the water taxi is worth waiting for to get from one side to the other.

Thanks for posting the pics of the menu! WPE is a must do for us. We have eaten there on every trip we have taken to WDW. Love the patio. Love the food. Love the slight upgrade on typical CS.

I have routinely eaten at the MP WPE. Last Dec, I ate there with a friend. After she went home, I returned to DTD with another friend. We decided to grab something to eat at WPE on the West Side since we were going to see a movie. I ordered the same thing my other friend had ordered at the MP WPE. I had had a piece of her pizza and loved it, so ordered it for myself. It was not even close to the same pizza I had had at the other WPE!!!
Add to that the limited seating at the West Side WPE and I just won't go back there.
