It's very simple to do a split stay. Just explain to the CM what you want when you call. They will make two separate reservations, one for each resort. If you're doing a package (dining plan, tickets), you'll have two separate packages.
When it comes time to change resorts, bell services will transfer your luggage to the next resort, if you wish.
Just wanted to add that you can make both reservations during the same phone call. If you are using a AAA discount you can apply the discount to BOTH packages (which is a nice savings!). Split-stays are very easy at WDW-they take care of almost everything for you!

We have only stayed at CSR and have never tried any of the others because we are quite happy and satisfied with CSR (probably why we are going for the 7th time). We like the POFQ second best if we were to stay elsewhere because of the layout, theme, etc. We do not like CAR at all--don't like the themeing or the food court.
We've only done CR and Poly, but one day we would like to try AK.
We do split stays all the time! I would suggest that you go from Moderate to Deluxe, though. It can be tough to stay at a Deluxe first as they are nicer.
