Don't know about shuttles/taxis/buses because we always drive our own vehicle, but here are approximate driving times from DLR to the places on your list:
Of course, times can vary significantly due to time of day and traffic conditions. Going to the San Diego area (Legoland, Zoo and Sea World) it would probably be best to rent a car.

LegoLand=64 miles or 1hr 8 minutes
San Diego Zoo=93 miles or 1hr 40 minutes

Someone mentioned that there is easy public transportation that will take you from Harbor to Knotts.
As far as to Universal goes, they have a "tour" which picks people up from DLR to Universal, but I have no idea if it's an actual tour and if there's a return trip or not.

Southern California Grayline sells tickets to many main attractions... Universal, Knotts, Zoo, Aquarium, LA shopping etc.
This includes round trip transportation from your hotel and back. Just so you know. It doesnt have to be one of the top 3 resorts. It can be any hotel in the area.
San Diego requires a car, a tour bus, or taking something to the Amtrak station then a bus from the San Diego station to SeaWorld and back. Universal Studios takes me almost an hour and I am northwest of DLR so tour company or car is the only option. You could take the express bus to Los Angleles then a city shuttle bus or walk to the red line then get off and walk a block to a shuttle to Universal Studios. The express Los Angeles bus goes through my town so that is how I know.
Check online for Los Angeles Country metro busses and Orange County bus routes to get to Knotts but that is easier as there is I think the 420 that runs from Los Angeles through the county to Knotts then DLR.
