Yes, they run but no worries if you need to walk. The pathway is well lit.

Since the monorails don't run anymore for EMH, we wanted to make sure the boats still did

As pp stated, the path is well lit. We always walk back especially if there is no boat about to dock.

If you take a Friendshp boat over to DHS, they will be very clear about what time the last boat will leave DHS, just listen to the announcements. It's usually about an hour after park closing (including EMH).

The MK monorail stops one hour after closing but the boats still run. Epcot has busses running. Disney never leaves you without a transportation option.
