I'm guessing they wanted the "She" to be a little open-ended, so that everyone can interpret it through their own lens. I wondered several things -
God is a woman?
His mom has somehow been reincarnated?
It was the coder they suspected before, and she's retreated to a mountaintop?

they put in the bit about Miles and Cara finally getting together for good!!
