Keep in mind that Disney transport should be aware of what roads are closed, and know what roads are open. Uber will most likely have no idea, and may end up taking wrong turns or going a longer way than is necessary. I'd still add extra time in just in case.

Having been during several marathons, I'd take Disney transport (& pad your time a little.). They'll be able to get you "around" the run most efficiently.
