I understand you don’t have to pay for parking at the parks if you are staying onsite. My question is, does on-site include good neighbor hotels, such as Hilton Bonnet Creek which is sometimes considered onsite…?

Our last trip, nearly 8 years ago, was at Wyndham Bonnet Creek. I know we paid for parking at the parks then. I don't think that has changed.

No, it only includes actual Disney Resorts.

Just to clarify, Hilton Bonnet Creek is not a Good Neighbor Hotel. The Good Neighbor Hotels do not get any of the perks that a select few non-Disney hotels get. The Hilton Bonnet Creek has park shuttle service included in their resort fee so you don't have to pay extra for that.

This page shows the hotels that Disney has relationships with by category. The Bonnet Creek hotels only recently got extra Disney perks and these are annual contracts. Free parking is not one of them.
