The special carseat bags that we've been recommending are for toddler carseats and molded high-back boosters; they are wedge-shaped and plenty big enough to hold up to 3 seats when nested.
I have had this one from Prince Lionheart for 6 years now, it has more than 100K airmiles on it; this puppy is *sturdy*:

There are variations made by several mfrs.
WalMart has recently started selling a version with wheels on their website, but reviews on Epinions say that the fabric around the wheels isn't tough enough, and is wearing through if the bag is pulled. Advice seems to be that it's a good bag as long as you reinforce that area before using it:

If you are travelling with seat-only boosters, regular duffel bags will usually hold them. However, one exception may be the Graco Turbo seat-only booster; the shape of the armrests makes it hard to find a duffle that will hold it, unless you use one that is really large. I made a ripstop shoulder bag to hold ours; just a drawstring sack with shoulder straps, really. With the armrests in their lowest position, that booster will fit on the floor under the seat on a plane, so I've been actually been able to carry it on and stow it that way.)
Oh, and... if anyone is interested in the esoteric question of "when is a booster not a booster?" when it comes to sitting in it onboard an aircraft, here is a thread from a while back, in which Gail and I hashed out the distinction to a truly compulsive degree
