Overheard a guest wanting fries instead of the beans or something and the CM said no, there are no substitutions. Flame Tree seems to be pretty strict about it

In general sides can be substituted if it is a side for another entree. At Flame Tree cole slaw and beans are sides on different entrees so they can be switched. The onion rings and french fries are side orders, not sides, so you would have to pay about $4 if you want either of them.

I noticed your next trip is in September 2010? I'm going then too, and according to WDW Info (http://wdwinfo.com/wdwinfo/rehab.htm) Flame Tree is closed for rehab 8/9-9/19/10. So I need to make alternate lunch plans for AK, unfortunately.
