With the new changes to the app, is it possible to pre-book on the 60 day mark my three FPs at MK in the morning and then separately pre-book my DD and DH three FPs at Epcot for the evening? I don't ride anything at Epcot...

Yes. You can select FPs for yourself separate from what others in your group are booking.
