We arrive early on Saturday March 14th, we plan on going to AK after we check in and then going back to Pop for a rest and then going to MK as the EMH are 12- 2AM. How crowded is it still at that time? I'm thinking we can get in a lot of our must do rides at that time.

After Midnight (after 11PM, really) the place will be properly THINNED OUT!

Also, How do they know which guests are resort guests and which are not. I know for the morning EMH they know because you have to go through the gates but how does it work for the night time EMH.
 

Controlled at attraction entrances. No guests are actually forced out of the park during EMH.

Yup.
A CM with a MagicBand (and/or RFID ticket) scanner is at the entrance of each attraction.
