Are they allowed on the boat from Fort Wilderness to MK?

Yes.
They will fit on the large boats that look like this picture

SueM is right most times but I do know if water level is too low the boats can not take ECVs. does not happen often but can happen

Strollers/Wheelchairs, ECV's:
For all MOTOR LAUNCHES, strollers must be folded prior to boarding and ECVs cannot be accommodated
on MOTOR LAUNCHES under any circumstances. MOTOR CRUISERS do accommodate ECV's unless the lake
water level is too low. Additionally, all MOTOR LAUNCHES require guests to step down into the boat.

As the others have posted, the bigger boats (Cruisers) will handle an ECV, but leave plenty of time for the trip, If you "miss the boat" you may have to wait through several smaller boats before the Cruiser returns.
