Dog now allowed... how to deal with allergies

With respect to allergens left behind, I suspect that there's a big difference between a working dog being walked into the room momentarily to detect bed bugs and a pet *staying* in the room for hours on end. Quite frankly, I wouldn't be surprised to learn that Disney uses canines to detect other undesirable things in and around its properties. For some things, nothing replaces a trained working dog.
I know family member who would be upset about a "working dog" being in room and sure that would be causing breathing problems for that person

That may be true, but the point is that working dogs are everywhere, including likely in areas of Disney and other resort hotels which are otherwise pet-free. They don't bark, they don't jump on the furniture, and they don't roll around on the floors. They're in and out. With respect to Disney resorts, though, I understand that you can request a "deep clean" of any room if that is a concern.
