I've done both ways equally --- and for me, they are just two different kinds of trips without one being "better" than the other. Using Disney transport allows that complete separation of the world for me - I don't worry about where to park or crazy drivers - just go with the flow. I have had some waits for busses, but for the most part, think they have a system that works really well. And, I'm reading some recent reports on other boards that folks are seeing more CM's at the bus terminals, radioing in line levels, and folks generally having much better Disney bus experiences, which is excellent.
Renting a car is great because you have the freedom to get off property - even a quick trip to Walgreens or Target is sometimes necessary, and with a car, easy to accomplish. However, it's not free, and sometimes the expense can be pretty hefty (current rental rates are silly, tho seem to be maybe dropping a little).
For my money, I would rent @ MCO... I've NEVER had a hassle renting there (used Dollar, Budget, Avis), with my transactions taking around 30 minutes from the time I get in line to the time I'm finding the car. I don't know that I'd want to spend my valuable "on property" time securing a car, unless I really got a deal on the rental rate. Picking up at the airport is just so easy (in my experience).
