We will be flying to Disney with a layover for the first time. I was filling out the DVC form for DME and it only asks for one flight number, so I am only putting the flight to orlando not my first flight, correct?

Correct.

How do luggage tags work for layovers? The airline will move the luggage to the 2nd flight and it will be fine? I haven't flown with a layover in forever
Yes, just like with any other flight, the airline will get your luggage to its final destination regardless of layover. You won't need to worry about the luggage after checking it in with DME tags at your home airport. The next time you'll see those bags will be in your Disney resort room.

Once the luggage arrives at the Orlando airport, the yellow DME tag will indicate to DME handlers which resort to send it to. The flight number is of no concern to your luggage getting there, or to you getting there, really, as DME buses leave the airport continually & whenever you arrive you'll just be put on the next one that's headed to your resort.

The return trip to the airport from the resort is the one where the exact flight number really matters, as you'll have a scheduled time to meet the bus at your resort, based on your flight time.
