My wife and family will be staying at a WDW resort for 2 days, and then shift to a nonWDW time share in Orlando.

They can take the Disney's Magical Express, when arriving at the Orlando airport, and going to the WDW hotel.

Two days later, they will meet me at the airport - I will be arriving at the airport on a flight, originating from my home city. We will rent a car at the airport, and then go to the timeshare in Orlando.

The question is whether my wife/family can go to the airport on the Disney Magical Express - without catching a flight at the airport to some other destination?

Yes - WDW guests are entitled to round trip transportation to the airport regardless of how they got there or where they are going after. As you know you do have to have advance reservations.

The CM's are used to dealing with flight times though. So you can try and explain what you would like to do when making your return reservation, or you book your return trip based on a flight leaving at a time that works for you.
