It must be for the total number of nights you stay at your resort. Dining plans are based on the number of nights you stay at the resort, not the number of days you spend in the parks.
If you want the dining plan for only part of your stay, you will need to make more than one room reservation.

No. The only way you are eligible for free dining is if you book a minimum three night resort package at full rack rate, including at least two-day base park tickets for everyone in your party. YES tickets are not eligible.
You're not eligible for the dining plan at all unless you book a package with at least a one-day park ticket. The only exceptions are DVC members booking through DVC member services, annual passholders, and those eligible for the military room discount, there is no exception for YES tickets.
