First off, I suggest letting the characters visit. You'll be surprised how fun it is even for adults.
On to the food. I had a good experience at both. Sometimes one has more deluxe items, sometimes the other. Sometimes one is better, sometimes the other. Both have those that swear by them, and those that swear at them. I have had good food at both and was pleasantly surprised for the better at both.
Now to the atmosphere. Crystal Palace is a bit more reserved. Tigger usually clowns around a bit, but the others really can't get away with too much of that and remain in character. I noticed the characters seemed to expect hugs from the little ones here. They were well prepared for it. Chef Mickey's is a bit more upbeat and the characters will clown around with adults too

On to the setting: Chef Mickey's is about 2/3 in the open concourse which is a great setting. If you get the back room (about 1/3 of the tables) it's pretty much just a standard low ceiling room. So if you go, make sure you get a table in the open concourse with a view of the monorail.
The Crystal Palace is a conservatory setting and is beautiful in nearly every seat in the house.
Each does a little activity from time to time.
Chef Mickey's has the napkin twirling where one of the characters goes to each section and everyone twirls their napkins around and around while a song plays.
Crystal Palace has a kiddie parade round the inner tables of each side. It's cute.
