A carseat normally must be in the window position because if there were an emergency evacuation, the person sitting in the window seat would have to climb over it. Technically it *could* be in the middle if it does not protrude past the edge of the airline seat, but most FA's are not willing to entertain discussions on whether it does or not; they just enforce the blanket rule of "it must be placed where no one would have to climb over it to get off the plane in a hurry." Delta is often an exception; that is the only US airline I know of that will usually let the seat be in the middle seat as long as it is front-facing.
Realize that it is likely that she will REALLY want that window seat, anyway. If you put her in the window seat you can take turns entertaining her, which gives each person a break for part of the flight. If you put her in the middle you will both be "on" for the entire flight.
