Be sure to check your resort bill!

We had the same thing happen to us last year. I got home and recieved a bill for $55. Had no idea what it was for, called disney and they said that it was a meal in the food court at ASMu. We were on DDP. I paid the bill. I'm assuming when my DD and her friend went to dinner (the only night we ate in the food court) the CM charged it to the room key instead of taking it out as a counter service meal.
 
Another easy way to avoid "accidentally" having meals charged to your room instead of using credits is to use a child's card (or an adult's which has been set to "No Charging Privileges") to settle the bill whenever eating on credits.

This makes it impossible for the restaurant to charge you when it shouldn't - because the card will be valid for dining credits but will not be valid for charging.

The hotel desk can set "No Privileges" on any or all of your cards - Children's cards come automatically set by default to "no charging."

We had a mistake last year at EOS - they charged us for 3 TS meals instead of 3 QS meals! I noticed at Pizza Planet, luckily before we went to our last TS meal of the trip - guest services was able to help.

OP, I would have done the same thing you did! While I do keep track of what I used, if I was checking out and saw that I had more credits than I thought I did, I would just assume that I made a mistake and would then order more snacks/food to use up all my credits.

Glad they were able to refund you, it really was their mistake.
