We are scheduled on our first back 2 back cruise, out of Miami, in April. Do we have to go through Customs before we check back in for our 2nd cruise?

Yes, but you will be asked to wait until everyone else has disembarked first (we waited in one of the bars). After everyone else was off the ship a cast member came to collect us and we went through customs really fast and then had to check in again (rushed ahead of the new passengers checking in) and then escorted right back on the ship before everyone else.

Thanks for the info. Will we need to fill out the Customs form after our first cruise? If they question our form, how do we prove what we purchased since everything is still on the ship?

We did our B2B in Port Canaveral so I'm going to assume it's the same in Miami. We just put $0 on the customs form and said that we were doing a B2B and getting back on the ship. We were, of course, standing there with no luggage so it was probably pretty easy to assume that we were not taking anything off. You are also not going to be the only time they see this. It's pretty common.
