I have a trip booked through BA with the 2nd leg provided by AA. Do I need to supply API details twice or will the data I give BA automatically be passed on?

If you're on a single itinerary (both flights booked as a single ticket) you only need to do it once.
No matter how many legs on itinerary, it's the number of tickets that matters. 1 ticket = 1 API

if flights are booked separately, you need to do it for each flight (ETA : but only if the country you're connecting in also requires API and is not the USA, if you connect in the USA, only the international part would require API in the first place. But let's not make it more complicated than it already is :p )

Thanks for that, it's the first time I have travelled indirect so I'm a bit clueless.

I have booked just one ticket so the API I have submitted to BA should be enough. :)
