AP Upgrade Question

I know I can upgrade a park hopper to AP while in the parks & pay the difference. But, will WDW know how much I paid if I got them discounted through a travel agent. Will I pay the difference between what I paid & current AP price or the difference of the current price of the park hopper & the AP?
