Any downside to booking AT thru SW? ME?

Just want to make sure I'm not missing anything. We are planning on flying Airtrain roundtrip. If we purchase through Southwest---we can check two bags for free, no change fees and we can still purchase our exact seats (as if you were booking through Airtran)???? Am I missing anything? I did read a few threads where there seemed to be some problems with ME pick-ups, but it appears that that was only if you flew one way Southwest and one way Airtran. I think. Has anyone had any problems with Magical Express if they booked through Southwest but flew Airtran roundtrip? Anything else I should know before I book (airfare always makes me nervous for some reason!)?

The problem was not with ME but with RAC. On your return flight if you are checking your luggage at RAC there seems to be a problem. Other than that there are no problems with DME
 
Thank you for clarifying that for me---that makes sense actually. Hmmmm. I wonder if this will still be an issue in October. Not a huge deal to have to carry the luggage, but it would be nicer to be able to check it in before we get on the bus. Thanks very much for the info!
