Do you have to pay separately to enter Discovery Cove since it is a separate park from Sea World?

Yes.

But you can get a DC ticket with an upgrade including Sea World & Aquatica.

As the previous poster said, it's usually that you pay for your one time Discovery Cove visit and then get an upgrade which includes other parks. My family does the 14 day SeaWorld, Aquatica, Busch Gardens upgrade.
