I've been to both of those cities but I don't have personal experience with any of those hotels. They're all luxury hotels though, so I doubt you could go wrong with any of them. You might also ask your question on the Tokyo board to get some feedback from those folks.

Aman Tokyo, hands down, due to its proximity to Otemachi station. It's also within (long) walking distance from Tokyo Station, where you can catch the Keiyo line to TDR.
