AirTran/Southwest check in

Just curious how it works, haven't flown in years and never two different companies (although, I realize AT is owned by SW). We booked through SW, but our first leg is through AT, second through SW. When we check in on SW.com 24 hours before, will that take care of both legs of the flight, or do we have to wait 24 hours before our 2nd leg? When we get to the airport, do we take our bags to AT or SW?

Don't know if what I'm asking makes sense or not. More a less just trying to figure out how to check in/drop luggage.
 
Yes, you check in on Southwest. You will have to check in again for your return flight.
 
Thanks! Checking in through southwest gets us both the airtran and sw portion of our first flight.
