The problem I see with this is that if you book each leg separately you will have to get your luggage in Atlanta (or wherever) and recheck it for the 2nd part of your trip.

I don't think they mean book each leg separately. They mean book outbound trip and homebound trip separately, two one-ways instead of a round trip. The only problem would be if you have to change dates or cancel, you would have two change fees instead of one.
