First and only experience for myself, wife, and daughter (will be 10) at Universal Orlando was at DISapalooza this past December. SoCal residents that have not been to US Hollywood for many years, and definitely not as a family yet (waiting for Potter later this year). We LOVED, LOVED, LOVED Gringott's and all of Diagon Alley during the DIS party! Business conference in late June 2016 is bringing us back to Orlando and we are staying for an extra week afterwards, at a family timeshare, to have fun! Two days, back to back, at Universal are planned as part of it. To the questions:
  1. Late June, two days only (a Tuesday and a Wednesday), first full visits to both Universal Parks...so tickets...one park only each day or park hoppers? We LOVED the Hogwart's Express during DISapalooza and realize that we couldn't ride it with single park tickets. Express Pass worth it in this case due to late June weekday crowds? Are there late June weekday crowds? Express Unlimited? I should add that I suffer from motion sickness sometimes, but had great results with Bonine and Gringott's at DISapalooza.
  2. Dining...two lunches and two dinners needed...really want to try Cowfish for a dinner and Mythos for a lunch in IoA. A visit to the Simpson's Fast Food Boulevard at US seems awesome (thinking lunch): Krusty Burger and then over to Moe's Tavern! Good choices all? Need one more dinner. We could pair Cowfish to either lunch since it is in CityWalk and seemingly equidistant between both parks, so dinner within either theme park is an option. Is there any difference in quality or selections between the Leaky Cauldron and Three Broomsticks? Any other recommendations?

If Kong is open, it is going to be busy in late June. The kids are out of school by then.

LC and Three Broomsticks have completely different menus.

it's a 50/50 toss on which one is better, LC or 3 B's.
i prefer the 3 B's for their lunch menu.

yea, agree with damo that you will see crowds building at the end of June.
less heat than July so that does entice many to come then.

check out damo's newest poll for favorite counter service in the parks.
it might give you an idea of what others enjoy the most.

i always hit the simpsons fast food section quite a few times during my visits.
I stay onsite for 14 nights so i get a variety of many places and some are repeats for me.
Louie's is good if you are into meatball sandwiches and pizza
there are so many good places to eat that prepare fresh foods, it is difficult for me to name them all.
wouldn't want to give a great priority of one over all the others.

i like city walk places for dinners but i will do a lunch there during the afternoon as i don't find it very crowded at that time.
i avoid going to city walk eateries at the time the parks are closing as line waits for a table can go up to an hour on the weekends.
weekdays, not as bad.
places i like are due to the variety and ambiance of the place.
not that all the choices on the menu catch my eye, but there are some great dishes i can select from
hard rock cafe has been a past favorite when i have taken my sons on trips with me.
everyone loves to check out margaritaville but i am picky on their menu.
go to citywalk.com and get the menus for city walk eateries.
might give you a better perspective on letting you know if all in your group would want it.
