Suppose I book a 6 day onsite WDW package with only 3 days of park tickets. I start my vacation and then decide I want park tickets for the remainder of the stay (3 more days). Would the charge for the additional days in the parks start with day 1 ticket prices or day 4 prices? (If that makes sense...)
 
You would pay for day 4, 5, and 6 but I think you have to do so before the end of day 3. Don't wait till the morning after you have used all three days.
 
As long as you upgrade the first 3 day tickets no later than 14 days after your first entrance into a park, you will be charged the difference in price between the 3 day ticket and a 6 day ticket rather than for an separate additional 3 day ticket. This holds unless you chose to buy all new tickets rather than asking guest services to "upgrade" your ticket. Buying all new tickets would not be a good way to go, as you would then be paying for 2 sets of 3 day tickets.

You need to upgrade your ticket before you finish using the ticket on the third day. The 14 days is accurate, but I'm pretty sure that they changed the upgrade policy to include that it needs to be upgraded before the ticket is used up. If that's wrong, someone will correct me.
 

Yes, you absolutely have to upgrade BEFORE you use up all of your entitlements. The ticket expires after you use up all the entitlements on it EVEN IF you are still within that 14 day window.

If you know that you want to get the extra park days in advance, I would go ahead and upgrade the tickets on your package to save yourself the hassle of waiting in line to upgrade. The upgrade would be the simple difference in gate price. For this type of upgrade, you could do it at any ticket window, guest services or your front desk.

That is not necessarily true in all cases, such as when you have tickets purchased in a Disney vacation package. But that would be the better safe than sorry advice in all situations.
